Silly part that IFF on autonomous systems would be strictly single-spectre magnetic, which can be jammed while systems seems to be advanced enough to use visual recognition (no to mention multi-spectral IFF beacons, with some thing like UV light).

There is another issue with this series - Earth magnetic field are generated by movement of materials in it's molten ferrous core. With the core replaced by alien base there will be no magnetic field and everything will require addition anti-radiation shielding, especially living being. Prolonged survival on surface will be impossible without anti-radiation protection.

to point out a flaw with your second arguement the sidr people are technologically advanced enough to travel the vast distances of space and terraform a planet, i bet the fake core they planted should have the ability to generate an artificial magnetic field to protect against solar radiation. Again their technology is several millennia ahead of humanity.

There is laws of physics which make artificial magnetic field an extremely energy-expensive affair. The whole "hole-in-the-planet" part actually very silly and Earth likely shattered in that state.

Given how easily sidr military beaten in the current plot (with the 2nd Megaton robot was build by rag-tag bunch of survivalists) with no causalities on Earth side they are not very technologically advanced. As show is going now it is more surprising that this bunch of non-competent showoffs managed to beat Earth in the first place.
